Hi, I have a 2000 R1 and when giving it big licks there seems to be a glitch at 6500 rev as if you flick off and back on the kill switch in a spilt second, I have been brave enough to keep on the power through the rev range and it repeats itself, took it on the Dyno and the guy said he thinks it could be a duff 2nd cog, is this common and can you split the cases to access the box.

If the gears have been raped and need replacement, the only way you can fix it is to remove the engine from the frame and split the crankcases.
It's only common on bikes that are shifted without any care for transmission longevity.

The achilles heel of R1's (usually earlier ones).
Usually a couple of gears (they work in pairs), shift fork(s) and possibly shift drum.
Relatively "cheap" job (partswise) but gets expensive for labour involved if you don't do it yourself.

Thanx for that I was worried it may be a total strip down, will do the donkey work myself and give the motor to the local shop

It will still cost you a bunch. I did this myself, there used to be a sticky thread in the how to section on this board with pictures, all about this particular issue.

:rock shop will still charge you a furtune for the couple of hours labour stripping down and rebuilding the engine, as william said parts are pretty cheap......could try doing it yourself if you are mechanically minded...its not that bad really

Hi I have been quoted 3 to 400 quid job done depending on parts, if I deliver the motor, I didn't think that was too bad. I am fairly good with a spanner though recognising a damaged cog is relatively easy spotting other future problems takes experience, I wouldn't want to get it back together and strip it six months down the line in SUMMER.
