change your plugs and check the coils if they're any cracks.

When it starts to slip, it can feel like it's missing especially in second gear. Check your rpm's an see if they jump when you feel the loss of acceleration. Mark 99 R1

if it cant go over 9krpm i would say to check the plugs and ignition first if the clutch was slipping, it would probably bounce off the rev limit when you gassed it

Is the bike sputtering at all?

When a clutch starts to go bad, it will slip, grab, slip etc.... Makes the bike feel like it's misfiring. I've had this happen to my last two R1's and it was the clutch both times. 19,000 miles of the first one and 15,500 miles on the second one. The original poster says he has over 17,000 miles and I bet the clutch has never been rebuilt. All he has to do is look at the tach when it happens. RPM's jump and it's the clutch. RPM's drop and it's plugs, wires, bad coil, etc.... Mark 99 R1

Thanks for all the help.I think I cause most of the trouble myself.I was putting gas(avgas)from a 55gal tank that we have at work in the bike. The tank was ate up with rust.I removed my fuel pump and found the inlet strainer to be almost completly stop up (I dont know how the bike was running at all)I found a fuel pump for 65 bucks. bought it and installed into tank change plugs.NOw the bike run like a raped ape again.
