ok this is a long shot but maybe i can get some help..
I just dropped a new engine in my 03 R1 (complete motor, trans, clutch) its used but with low miles
After i was done installing i fired it up for the first time, heart pounding, fingers crossed, you know the deal..and suprignsly started after a few tries. Battery was beyond dead so i jumped it from my car!
bike was making some weird noises and it turned out to be the EXUP valve, played with the adjustment cables and the noise stopped
bike ran fine after ..no misfiring, no hesitation, nothing, Ran very smooth and it would start right up from the first time with no problems (battery still completely dead and had to leave connected to car)
the next day..for the life of me, i can get it to start..just like that..
I hear the fuel pump priming, the exup vavle doing its thing, it cranks over but WILL NOT START...now i know all the connection are good cause it ran for a good hour yesterday..WTF happened???
could i have fried the ECU by jumping it from a car?? i checked all the fuses and the couple of relays next to the ECU, they seem to be good.
I also noticed (after many many attempts to start it) that the speedometer actully goes all the way up to 15-18 mph with the bike in Nutural WHILE i'm pressing the start button  ...WTF is going on? help please!!!

I'd first try to change the computer see if that corrects the problem see if you can find one to use for that.

My 03 is very sensitive to battery voltage. Are you trying to start with the old battery alone?
When it is below 20 and I haven't ran it in a while my battery won't start it. IT cranks, everything lights up, but it just doesn't have the juice to charge up the coils. If I jump it, it fires right up...
Not saying it's the case, but it's a thought.

I'd say its this as well...had it happen to me!
It seems almost as though the everything is on/cranking ...but it wont fire.
Hooked it up to the car.....cranked again and fired up right away!
Very weird I know!
Make sure your car is OFF/NOT RUNNING when you do boost it!....the charging systems are very different!!

My 03 has the hardest time starting. It takes almost 10 or more seconds to get the engine to fire up on a cold start. I'm pretty sure the battery is the original and I'm looking to replace it this spring but is there another issue that I'm unaware of? It just takes forever to start it with a cold (meaning room temperature) engine. Once I do get it started and the engine is warmed up, then it is no problem. The only electrical mod I have is a powercommander with a map to match my devil high mount exhaust and stock air filter.

Thanks for all the replys guys, I did try to start it from the car but it wouldn't..after a few tries it was draing out the battery so i tried it with the car running, i know thats a no no, but anyway, it still wouldn't start..i checked all the fuel lines all good. finally got to the coils and i have no spark at all..so i do think it could be the computer or something else, I replaced the ECU but it turns out its a Cali emmission ECU and not sure if that would get the bike to fire up..to be honest i'm sick of it and i realized that i have extended warantty so i will just take it to the dealer and let him deal with it (hopfully the problem is COVERED) we'll see. I will let you know what i find out. Thanks

I would unplug the PCIII and see if that makes a different in starting.
also, you can jump it from a car (NOT RUNNING) and start..if starts right up, then you know its the battery for sure. Good luck

well in case you guys were intersted in what was the cause..it turned out to be the Crankshaft position Sensor wiring...i had some free time and had another crack at it and this time it instantly threw a code on display (code #12) I looked in the manual and it said it was the Crankshaft position sensor  ..so i figured it was the wiring, not the sensor it self....fixed that and the bike started on the first try..whats weird is it never threw that code before..after almost a month of sitting in the garage..i tried it again today and the first thing i saw was that code....Thanks for the help guys!
