01 r1 Won't run

I just finished putting my motor back in after replacing 2nd gear. What is happening is cyl 4 is firing, but seems to be firing way too fast, cyl 3 seems to be firing, but barely, and i have nothing out of cyl 1 or 2. When i start it, It automatically jumps up to about 5krpm, and continues to run on only two cylinders. All vacuum lines are connected. Please help!!! I need to get on the road sooon.

probably something is wrong with the timing

the best way to check the cam timing is to take the rocker cover off and turn the engine over until the timing mark on the rotor lines up with the crankcase mating surface and then make sure the cam lobes are facing the right way and the punch marks are facing up

Anyone have any good photo and/or how to's links on doing this. 2002 R1 feels like sproket skipping, but seem to believe it is actually in 2nd gear.......

Either that or you mixed up the plug wires.
