04 R1 with Power Commander 3

Alright, the other day I picked up a 2004 R1. Among quite a few other things, the bike has a Power Commander 3 programmer. I was riding it yesterday and I heard a weird noise; kinda like a something grinding or shattering. As I came up to a light and had to stop, the bike bogged way down; it was idling right at 1000 rpm. As I accelerated, the bike sounded like it was about to die until it finally jumped up into the rpms and accelerated. The second time I stopped the idle was right at 900 rpm...I have no idea how it didn't die. As I accelerated again it sounded like I was flooding the engine; I was bogging it down really bad. Then between 2nd and 3rd gear the bike just died. I was able to roll into a parking lot luckily...but yeah the bike just died. When I tried to start it again it just would not turn over..at all. The gauges and the lights were on, so I know the battery was good. I had plenty of gas in the tank. I put the bike in gear and rocked the bike back and fourth, so I know the engine wasn't locked up. All I could assume was that it may have something to do with the Power Comm. So I dropped the tank and unplugged all the wires that came from the Power Comm. After reconnecting the tank I tried to start the bike and I had nothing...the starter tries to crank for all of maybe 1/4 of a second and then I have nothing. Then I plugged everything back in and tried to start the bike again...nothing. Then I plugged the Pow. Comm. into my computer and put the zero map on it...tried to start it...still nothing. So basically I now know that the problem is not the programmer, it is something else. Does anyone know what else might be causing my bike not to start?

Was the battery very hot? Most likely your reg/rect going bad.

No the battery wasn't hot it was fine
