My 09 R1 does this as well. I took it to the stealership and two techs looked at it and said the bike was fine and running in perfect order. It still bothers me.

I've always used Mobil one, it's always been solid.... here's something of interest
http://www.syntheticoilnlubes.com/pdf/g2156.pdf
Mobil one still preforms solid in there, but wow you can have the Royal Purple!
I'm definitely giving the Amsoil MCF a go.

My 08 R6 and my 09 R1 have the same clicking noise at start up, I took my 08R6 to the dealer before getting the R1 and they said it's the timing chain hitting the cover at startup.

THey all make start up and running noises.
If ya wanted a sewing machine, buy a Honda!
Seriously, I think you are just over analyzing normal noises. Ride with ear plugs or MP3 player and it will go away.
Spend your time ripping back roads in the top third of the rev range and I can guarantee 2 things:
1) You will not have the time to listen.
2) You will not hear anything over the intake and exhaust howl!!!
RIde the piss out of it, dont't worry, and if it breaks (which I seriously doubt that it will) take it to Yamaha and let them rebuild it.
In the famous words of Desmo on the FZ1OA board: "Ride More, Worry Less!"

I have the same click, it's normal. I only normally notice it in with the clutch pulled in or in neutral.

Just rev it 'til is smooths out... .
Seriously, get it to a shop and get it seen to. If you can, get it to a shop on the back of a truck so that you don't get hit with "You did it".
