Installation 2004 R1
I have a adjustable linkage system on my 2004 r1. I am looking to get the stock linkage system. I see them on CL and eBay, I am wondering if I could buy one and do it myself...
I have a rear stand, someone told me that I would have to have the bike up on the frame sliders because once I loosen up the bolts, the tail of the bike would snap up.. Just wondering if this is true and maybe some comments on your experience.. Thanks in advance..

You have been told correctly that you will need to unload the rear suspension.
By this I mean you have to take all the weight from the swingarm. The easiest way to do this is to put your bike on the rear stand, then put two axle stands, one under each footrest.
Then when you remove the rear stand, the there will be no weight on the rear suspension and you will be able to remove the parts you mentioned.

Gotcha, is there certain "footpeg stands" that are needed or could I use 2 car stands and put those underneith the footpegs?

Note - foot pegs that don't fold! Otherwise you have to find the hard point of the stock rearsets...you'll be in for a nice surprise if you don't.
Rear suspension holds the tail up - disconnect the suspension...what did you think would happen?
Lastly, you originally mentioned putting the bike up on the frame sliders...bad idea, you need to support the area behind the motor.

Thanks!. So my foot pegs do fold up, what would be the best place to put them, anyplace you would recommend? I am guessing at the seat or further back?
In case you could not tell, this is my first time doing anything like this so I want to make sure I am doing it correctly..

A trick with the folding foot pegs is to take them off and flip them upside down so they don't fold up. Allows you to use stands on the pegs that way.

I have an 04 R1 and have put on and removed the rear linkage a couple times.
With the bike on a rear stand directly under the opening for my attic. I used rachet tie downs to attached the the rear subframe (remove rear cowl plastics). Then I attach the tie downs to a bar across the attic opening. Have the tie downs attached and un-weight the rear suspension prior to pulling the linkage. Make sure to put a board or something under the tire before you disconnect the linkage. I will make it easier to adjust later to put linkage back in.

There are special stands that support foot pegs and frame sliders. They are sold by companies like Pitbull, Harris, and Powerstands to name a few. I have a set of the Powerstands jack stands. Really heavy duty and solid.
In addition to the locations mentioned, you can also use traditional jack stands (with flat tops) and some wood under each "spar" of the main frame. It's perfectly flat and will support the bike for unloaded rear end work. I swapped a swing arm this way before I had the Powerstands.

You guys are all doing it the hard way....
You'll need a jack for this method, scissor, bottle or trolley, if you don't have one, someone you know will...
Leave the bike on it's sidestand.
Remove the lower fairing.
Place the jack under the rearmost level section of the exhaust, or under the flat section of frame that runs under the back of the sump.
When you jack the bike you should be shifting the weight onto the side stand and wheels, tripod style.
Remove the nuts from the bolts that go through either end of the linkage. Don't try and remove the bolts...
Jack the bike just slightly enough to take the weight off the bolts.
Now you can remove the bolts and the linkages.
The bike is very vulnerable now, if you let the jack down the bike will fall.
Slight raising or lowering of the jack will allow you to fit the original linkage in.
Put the linkages and bolt in one end, and adjust the jack until you can slide the bolt in the other end.
Remove the jack and put the nuts on the bolts.
Done.
