Replaced the cylinder identification sensor and the starter and it won’t hold an idle for more than a second. It cuts off as soon as I let go of the start button.
I’ve ran the codes and double checked the wires and lines.

Check first for air, fuel and spark.

Do you mean turn over or idle? An idle would be 1000rpms and the starter typically turns the crank at only a few hundred rpms.

A faulty cylinder identification sensor on most bikes will just put it into limp mode but it will still run. However a faulty crankshaft position sensor will cause issues as you described. Check the resistance of the crankshaft or pickup coil as Yamaha likes to call it. A dynamic voltage test can tell you if the rotor is functioning as well, should be around 1-8 VAC depending on the rpms (Yamaha only gives resistance spec) however you have to backprobe.
