Its only a safety, it (all wiring from switch housing) should be able to be disconnected at the harness connection. Bike probably won't be able to start in gear though, if I'm thinking correctly.
2009 R1 Wiring Removal Questions
I'm trying to now remove the wiring from the clutch side handle bar since I won't be needing the horn or lights. But I noticed that two wires (black arrow) which is obviously having to do with clutch are running into the same connection as the wires (blue arrow) that have to do with the horn and lights. Does any one know how to properly remove worrying without any faults. Or can I just remove all those wires.

If you do jump the clutch switch, just remember it will start in gear. 
And more importantly make sure everyone else that touches your R1 knows it ahead of time (mechanic, pit crew, tire guy, etc...). You do want it jumped though, otherwise you have to get the bike into neutral to restart it. No fun if you are on the starting grid, stop sign, etc. and stall.
