With an '06 the battery could be a number of things. Could just be a bad battery. Have you charged it fully and checked for the voltage to drop off? If it holds power, but isn't charging while the bike is running, then you have a failure in your charging system (generator is a common problem on that gen R1, but stator or regulator/rectifier could be an issue).

With regards to the overheating, what do you mean exactly? These bikes run hot. 165*-185* while cruising is pretty normal. Sitting in traffic you'll easily hit 223* at which point the fans should come on and keep you in the 210*-220* range. If the fans are working, then you start with flushing the radiator and replacing the coolant. Considering you don't know the maintenance history of the bike, I'd say start with all the basics: oil, plugs, filter, coolant, etc. Make sure everything is up to date for whatever the mileage is.
