Recorded a video of the problem: 2009 R1 Cranks but doesn't Start
Yeah, just checked. The battery is good. I also just tried jump starting it with the car, which didn't work either.Battery is the #1 thing to check. Even if you've replaced it, there's lots of posts on here and other forums about new batteries not necessarily being "good" batteries.
If you have a multimeter, measure the voltage while cranking, if it's dropping much below 12v it's likely the battery.

Sorry for the late reply, I'm gonna check that next week. I checked diag mode, and d:20 (sidestand switch) and d:21 (neutral switch) always says OFF, instead of ON. I was testing it in gear like I'm supposed to as well, but I'm confused. I'm having a similar issue. I have a power commander as well and getting all other functions operating fine but it won't fire up. Was there still power to the PC when your bike would'nt start? Showing lights at key turn.Solved the issue. 3 diodes in the fuel pump relay/starter cut off relay assembly were blown. Opened the relay, replaced the diodes with new ones, and runs amazing now. I wasn't aware that this could be the issue, because it wasn't throwing any codes...

Sometimes you've just got to use intuition. Good call cracking the relay open. Glad you got it sorted.
