Background info: I just bought an '07 for $6200. I could have gotten an '06 if I had been patient for the same price or just under. The '07 I have needs a piece of plastic and some paint here and there. The '06 had flush mounts and some other visual mods and looks bloody great. It was never laid down.
But the one I picked up still has the same basic mods (windscreen, integrated tail light) plus rear-sets and that was a mod I would definitely have done (I'm tall). So in the end I guess I will have only paid a little bit more for my '07.
I had already read the reviews on the '07 so had a good feeling it was worthwhile....but this side by side comparison really made me feel better.

The '07 is a better built bike than the '06 in a lot of pretty important ways. Higher end and better engineered parts.
I'm happy again.
Someone should make a comparison chart of every year of R1. The FJR forum has one for every year of FJR. Maybe over the Christmas break if Im bored I'll do the same type of comparison for the other years of R1.
Anyway, just wanted to share that comparison of the '06 and '07 in the hopes that it proves a handy little chart for someone out there.
