My 09 r1 is overheating and I don't know why.
I have changed the radiator, a shop has changed the water pump. Me and my buddy changed the thermostat, coolant temp sensor, I have had a leak down test that was damn near perfect, she has been flashed to my setup on the bike. We also burped the system multiple times and even let his shop do it to make sure I was not leaving air bubbles in it and now I'm just at wits end with what's wrong. Please help!

Fans cut on and run fine. I can ride all day with no problem but if I hit it hard the highway then say I get off the highway and come to a red light then my temp starts rising and if I don't move it will get to 140 them I turn off the bike so I don't mess it up.

From what you've said I'd say it's not the bike's fault entirely, you can't wring its neck and then immediately slow way down or stop and expect it not to overheat. Going slow doesn't help a modern, very high strung sportbike to cool down, turning it off isn't a great idea either since the heat will build up inside the "core" of the engine without the means to disperse it. My 09 liked a nice mile or so run at low RPM at highway speeds in order to cool down after a hard run. These bikes have become more and more high performance at a cost, although I will say the 14B ran hotter than anything I've ever had and I have had it a 240+ a few times when I was stuck in traffic during the summer or what not.

IMO your descriptions of bike operation and riding environment and owning a 2012 myself the temperatures you are seeing sound normal.

My bike is flashed as well and I have seen my temps get 220-230 before and I live in Buffalo, NY and the temperature was not above 90 degrees. This was also the same timing as you stated after high spirited driving and then getting stuff in traffic or getting off the highway and having to drive through a 30mph town or village with frequent stop signs/lights. I use Yamaha coolant and not distilled water with an additive (I store it in my garage in the winter and it gets quite cold here ha ha).

Water is a better coolant than Engine Ice, so it could be worth trying with a decent corrosion inhibitor. The downside is that the boiling point is lower, so you would not want the temperature to get to 240.

Do a leak down test on your radiator cap. Or just buy a new one. Cap rubber seal goes bad (erosion) after a few years. I've seen this happen in the shop. I'm working as a Service Advisor for a Yamaha, Suzuki, Kawasaki, Honda, Sea-Doo dealership.
