Battery draining issue

I have a 1999 R1 and have just put a new battery into it about 2 months ago, but after a week of riding the battery is flat again and needs to be recharged by plugging into a charger. I tested the battery with a volt meter and it was reading 12 V and went to 13V when revved although stayed at 12 volts when the bike was at idle. Anyone know what might be the issue?

The bike cranked over and the battery stayed at 12v.
When i charge the battery with a charger it can hold the charge for quite a while. It is the usage of the bike that seems to use up the charge.
It actually lost its charge one day last week as I was riding it around - I got a jump start to start it and then expected the motor running to recharge the battery but the when riding around all the gauges went dark and the bike stopped working after about 2 more minutes. Since then i recharged the battery and it seems to start and work fine - but at the moment i am charging it every night for usage

Yes, you will need a new stator or regulator. The bike should be putting out 13 to 14v when idle or "revved" otherwise there isn't enough juice to charge the battery. Start by checking the regulator out. If that passes then its most likely your stator which is kinda a b*tch to get to.

Do not buy anything from a company called luckybike

DON't EVER BUY ANYTHING FROM LUCKYBIKE - their return policy is impossible.
Their return policy states that if you try a part then it is used and therefore can not be returned. Or I Quote, "NO RETURNS OF ANY KIND ARE ALLOWED ON ELECTRICAL PARTS, CHEMICALS, MANUALS, DECALS, STICKERS OR TOOLS", so I have to ask how are you visually able to inspect an electrical part and verify that it will work?
I received a Rectifier for a 1999 Yamaha R1 from LuckyBike and got it installed by a qualified Yamaha techician. The part continually overheated (extremely hot), so I contacted them about getting this fixed. But i could not get a refund or the part changed out as the part had been used/tried. They claim everything is tested before it leaves and they blamed the bike for the issue, but when i put on a Yamaha recifier the bike works beautifully.
So let this be a warning to anyone thinking of buying parts from them - do so at your own risk, but if you do get a part from them, expect to have a very expensive piece of metal that won't do what it is supposed to.
