Tank won't sit flush

I removed a race style air box from my 99 R1 and replaced it w/ a stock air box. I thought that the tank would sit flush but it won't. The bolt holes on the subframe are too far back. They miss by about an inch. Any suggestions as to what is going on here? Will post pics

I've looked over my Yamaha sales brochures from 1998 and 2001.
Looks like your bike does have a matching frame, seat, and fuel tank as far as I can tell.

I wonder about the mounting bracketry that attaches fuel tank to frame and whether or not the airbox, itself, is for a 1999 model.
Are there any markings like 4XV or 5JJ molded into the airbox inside or out?
Is the air filter element inside oval-shaped or flat?
Does the air inlet sit on top of the airbox and face rearward or does the air inlet come from the lower front (although I kinda' doubt this is the problem, but, who knows?).

The air ducts are on top and face rearward. The one I removed(race model) the ducts went down through the bottom, I will have to check on the markings on the air box. I bought it from a guy on here and he said it fit a 99 model. As of right now the factory brackets just wont reach the holes that they need to so there is a pc. of aluminum that is an "extender"if you will that cinches the tank down to the frame. Not really my style I like for my stuff to be right.

Maybe its just the angle of my picture but my tank seems to protrude further into the riders seat, If the air box turns out to be the right one, perhaps you have an '00-'01 tank.

Have you tried fitting the tank without any airbox? This would tell you whether the tank fits properly. If so it must be the airbox.

he couldn't have an 00-01 tank...only the 98-99 tank has the small carbon fairings that you see at the bottom of the tank.

the bracket at the rear of the tank is bolted to the frame. if i remember right, you could possibly put it on backwards. that might put the hole in the wrong spot, and keep you from installing the seat correctly.

*edit*...by the way, did the tank fit before you installed the airbox?

Good point, I was wondering about the bracket too.
