I'm having a little trouble finding the correct screws for synching my throttle bodies.I have looked at the shop manual and it is pretty vague. Are the screws under little gold covers on the throttle bodies that need to be removed?

These are the screws that youre looking for.
Of the 3 that there are, the ones between 1-2 3_4 adjust those respectively.
The one in the middle adjusts the 2 left to the 2 right bodies.

Hook up your hoses while the engine is cold.
Adjust while the engine is at operating temp.
Give the throttle tiny little blips after each adjustment tweak, so the linkages can normalize.
Dont rev the motor high and then snap the throttle closed because high RPMs and a closed butterfly causes a high vacumn condition.
A high vacumn condition can suck up some of your mercury out of your manometer.

Good Luck

I could be wrong and have been before but I don't believe that is the screw to sync your throttle bodies with.

When I did mine, there was a small screw on the under side of each carb. Bottom right side if memory serves me right. I also believe it was a slot type screw if that help you find them.

It was a real pain in the a$$ to do and I wouldn't recommend doing it alone if you have never done it before. A helping hand is always helpful.

The shop manual pictures aren't that good, but it deffinately shows a screw in the side of each throttle body. Are you sure about those screws?

I've done it 4 times to my bike and can varify those are the screws. They are the biggest pain in the balls to do but once done it's smooth....

How I did it. I'm a AMI grad and have worked in a few M/C shops and done my share of carb/throttle body syncs and imo Yamaha is a pain in the ass with the R6/R1.

I shut my motor down, twisted throttle wide open to allow 1000% easier access to the screw head, adjusted , snapped the throttle a few times, released throttle and started.....checking my adjustment. I could not find an easier way on the 02-03 R1 but tried with many types of tools and found this the easiest but still a pain.
