Transmission/Clutch Issue

Hey, I just bought a 2003 R1 with 10,000 miles on it. Well when I bought the bike it shifted normal but pretty recent after changing oil, it started grind/clunking into gear when warm not when cold. It doesn't pop out of gear and shifts into all gears just roughly. also there seems to be this chattering rattling noise somewhere on bike when i'm in first and let clutch out. when clutch is almost all the way out it makes a rattling noise that is constant until I get moving over 2k rpm's then goes away. it makes noise in every gear when i'm moving below 2500 rpm's. I can't afford to have someone look at it and need some advice from experienced riders, seeing as the r1 is my first motorcycle ever lol. Thanks

Clutch grabs good and doesn't slip only issue is when I rev engine in neutral with clutch engaged and then quickly pull clutch and push into first it'll grind/clunk hard into gear but not every time only if say I am coasting down hill in neutral and attempt to put bike in 1 or 2 gear it'll grind/clunk into gear. On top of the noise below 2k rpm's, the rattling noise as if something is loose and is rattling in clutch or engine, don't think it's clutch cause it makes noise even with clutch all the way out but in any gear below 2k rpm's while moving. Sorry for such a long response it's my daily and I'm kinda concerned. Thanks!

The coasting situation happens because engine speed and trans speed aren't matched. There are no synchros to mesh and get things up to speed before the gears meet.

Try to avoid reving and shifting into first while stopped, too. Same principal, moving engine, stopped trans, again, no synchros.

The rattling could very well be the infamous Yamaha tick from the hydraulic cam chain tensioner. Only fix is a manual cam chain tensioner.

Operator error (no offense)That's all normal... You shouldn't rev in neutral with clutch out then quickly clutch and drop into gear it's gonna be rough... Also double clutch when cold helps get the plates unstuck from oil suction and smooths out the first gear drop...
The rattling noise is normal at low rpm it's a combination of clutch basket and the gears rattling from not being loaded up underpower

Also this gen doesn't have a hydraulic cct

Thanks for responses, I'll look into CCT and the gear shifting with trans and engine at dif speeds knowing that helps. Still the rattling is not normal I know that for a fact, it seems to be in gears cause at times when stopped i know these r1's are notorious for ticks and noise but this is louder than normal, it didn't do this when I first bought it and say I am rolling with clutch in at 2 gear and give gas and let clutch out its a chattering almost like something grinding until I get above 2k rpm's then goes away seems to be in clutch/gears cause I can feel it through whole bike but specifically that area. Almost like something is broken or gears are loose or something is loose till it picks up speed, could be bearing somewhere that is loose? I'm not sure. Also when I give gas when chattering/rattling happens it seems to speed up but it's killing me because it doesn't effect overall driving performance just when going that slow. Trust me they rattle like hell below 2k... Also if you throttle up some as your releasing clutch it helps to load the trans and there not as loud.. It's just the way the gears that aren't engaged are floating on the shafts... If there was a bad bearing or broken gear the sound would increase with rpms... Also like I said the clutch baskets on these the springs rattle a lot if it's sitting there idling pull the clutch hold it for 30 seconds and see if it quits down some..
Unless it's ungodly loud or a serious grinding it's normal, post a video
