I'm sure there will be lots of different opinions on this. But I use the Waterproof Bel-ray bearing grease, purchase it from my local bike shop. It seems to do the job just fine for about any type of bearing. There are many more options that can do the trick though.

The only bearing you can grease is the needle bearing in the cush-drive.

 

Wheel bearing on R1's are all sealed bearings. And as such should only be replaced, not re-lubricated.

btw, get the number of the shoulder or dust seal of the bearing and go to a bearing supply house, It'll be about 1/4 to 1/3 of the price and you can get better bearings if you like.

and the bearings in the headstock. personally when i changed triple clamps i used hi temp bearing grease cause the headstock/frame area there gets hot and yamaha here recommended using it also.

I don't recall seeing that in the service manual, however applying a bit of grease to the axle won't hurt things. Sometimes I do and sometimes I don't. I usually end up making a mess when I grease it.
