I have 2 2012 r1's and one of them just got totaled (cracked frame). I was wondering if I could take my flashed ECU from my wrecked bike and simply install it on my good bike that isn't flashed yet. Will I run into compatibility issues?

As long as they are US bikes with no immobilizer you can do this. If they are European bikes, then the ECU is tied to the immobilizer...you would then have to flash the ECU with a US spec image with the European wiring harness option to disable the immobilizer...
