Hey I've got a 2011 R1 issue started out of the blue.. cooling fans not coming on.. checked/replaced all fuses. Getting power to fuse box.. brand new battery, has coolant and is full.. (no air bubbles) replaced the fan relay with 3! different Brand new oem yamah relays.. for 09-14.. still nothing.. no wires visibly broke.. bike has 40k miles..
Right side fan switch is not getting power.. ran a power wire to both fans to see if they work doing that and they do.. so I installed a toggle switch for the time being and it worked fine. Now that only works intermittently (even soldered the wires..)
please help I have no idea what it could be..

whats the maximum temperature youve seen on the display?

i just bought my r1 a couple months ago. thought the same thing but today was exceptionally warm so i tried to wait and see if my fans would kick on once I got home and it needed to get up to 221 degrees Fahrenheit for the fans to turn on! Probably just helps for stoplights, the radiator is naturally aspirated at higher speeds

Do you have the service manual? There's a schematic on the last page. If you have power to one fan, the other one should have power as they are fed off the same wire(Brown/Green). Each fan has it's own fuse. Here's a link to the manual:

If you look at the schematic, you'll see that the same power wire feeds both fans in parallel. If you have one fan on and the other one off, it has to be the fuse or a wiring problem from the common power to the fan. It can't be anything else since you have one fan working. Get yourself a multimeter and go to town.
